When renaming a file over amulegui, if you hit apply when renaming a file, it wont happen. It will only happen if you press okay.

I'm not sure if remote GUI support renaming.

Sorry for the misunderstanding. I mean in the transferwindow. There you can change the filename the file should have, once it is finish downloading. (E.g. I like to rename cd1.iso into Ubuntu_Feisty_6.10.iso so that I wont have ten files that are all called cd1.iso.)
You can click on the files details of the things that you are currently downloading. There you see the filename below. Insert the cursor there and change the filename they way you like.
In 2.1.3 you need to hit apply to make the change work - okay won't rename the file and in CVS 19/08/2007 you need to press okay to change the files - apply won't rename the files.
The correct behaviour should be, that either apply or okay should rename the file.

Okay, I was investigating this problem a little further. In the meantime I did upgrade to the 27/08/2007.
When I hit apply, than the filename will be changed, but than the old filename will display in the lower field. If you press than okay, it will change the new filename to the old one that is display there.
So apply and okay will change the filename, but after hitting apply the old filename will insert there.
Please conact me, if you need more information on this.
