I was wondering if it was normal for amule to minimize itself when I change virtual windows...

Yes, it's normal. wx gets a MINIMIZE event when you change desktops, and sends it to aMule. there's no way aMule can differenciate from a minimize  event and a desktop change, so we have to minimize on both.
