Hi,
I just upgraded aMule from 2.0.2 to 2.0.3, compiled using wxGTK/wxGTK-devel/wxBase 2.4 on Fedora 3, however the start up time for aMule becomes really long, when starting from terminal, it stays at "Checking if there's an instance already running...." for a good 20 minutes, is this normal with 2.0.3?

remove the stale ~/.aMule/muleconn file

No it's not normal.
Some general remarks: Please upgrade to wxGTK 2.6, I'ld recommend to use [patched] 2.62 or 2.7 (CVS).
After doing this build aMule CVS, which is nearly the same like the soon-to-be-released 2.10 and try again,

Done all that but aMule still takes its time to load.
muleconn removed before starting, but it gets created again during the loading process.
I also notice from top, memory usuage of aMule started at 7% then gradually grows to 20~21%, does this have anything to do with the issue?

Takes it time, or never loads?

how long it takes to start? on my system it takes about aminute, with 250 partial downloads.

It takes its time to load,
Started aMule from terminal over VNC, placed the icon and main aMule screen in TWM desktop, went down stairs to make a cup of coffee(from beans, not instant coffee), went to garage with the coffee for a smoke, came back, it's still loading...
Not the fastest machine in the world, AMD XP 2000, 512MB SDRAM, 10K RPM SCSI disks, normally I have 25~40 partial downloads and 50 files to upload, I don't think aMule will rehash all of them when ever I restart it, would it?

Removing everything under .aMule apart from
Incoming
Temp
amule.conf
staticservers.dat
Now loads up in seconds, I still don't know why and if someone can shine some light, would be great.

May be problems with *.met (know, clients...)files?
